For CPanel I'm a big fan of ClientExec. I'm currently using hsphere and love everything about it!

I've used ModernBill and.....friendly? Eh, Negative. Beautiful? Yes. Very well equipped? Yes. But again, friendly? No. Not for the customer, or the host. I have also dealt with ClientExec, and also provided that to resellers of a past company I managed, I liked ClientExec, and so did everyone else.

I'm currently using accountlabplus it has been working well for me for a couple of years now. I have some experience with PHPcoin it can get costly with per user costs.

Clientexec offers many benefits and is really easy to use. The client side is also a plus that makes it easier for clients to get around.
