After couple of hours, the problem was fixed. The answer is so simple, you'll laugh - I know I did.

Login to WHM, choose Server Setup and then Tweak Settings. There is an option: "Include a list of Pop before SMTP senders in the X-PopBeforeSMTP header when relaying mail". Uncheck this and that's all there is to it.

Note: you need to have a root access in order to do this.

I posted this only because I couldn't find an answer to it on search engines - whole 83 results on google for the "X-PopBeforeSMTPSenders:", although none of them helps.

So, if you ever come across a problem of this kind, hopefully you won't have to spend hours solving it.
This is in an old thread (that no longer exists) here at HostingRefuge that I found while googling. The info was pretty interesting so I thought I'd repost it.

I'm really getting into this SMTP business. There's quite a lot of aspects involved in sending e-mail and it seems to be getting more and more complex with the advent of spam solutions.

If anyone wants to have a play with an email diagnosis tool I'm working on check out:

http://www.docupro.co.uk/aspnet_client/email.aspx

The idea is that it will test the mailservers for a given email address. If there are incorrect DNS entries for the mailservers of that domain - this tool should highlight that.

SMTP can be complicated! It's a nice tool that you have created Will.
